Kierunek farmacja jest realizowany we współpracy międzynarodowej w ramach European Association of Faculties of Pharmacy (EAFP) i lokalnej z Okręgowymi Izbami Aptekarskimi oraz przedstawicielami przemysłu farmaceutycznego. Kształcenie realizowane jest w powiązaniu z prowadzonymi przez kadrę dydaktyczną badaniami naukowymi w obszarze nauk farmaceutycznych. Studia trwają 11 semestrów realizowanych w okresie 5,5 lat. Sekwencyjny program kształcenia zapewnia rozwój wiedzy i umiejętności w 5 głównych grupach obejmujących (A) biomedyczne i humanistyczne oraz (B) fizykochemiczne podstawy farmacji realizowanych w czasie pierwszego i drugiego roku studiów, oraz grupach obejmujących wiedzę i umiejętności związane z (C) analizą, syntezą, technologią postaci leku; (D) biofarmacją i skutkami działania leków, a także (E) praktyką farmaceutyczną i (F) metodologią badań naukowych, których realizacja rozpoczyna się od trzeciego roku studiów. W programie studiów przewidziano również obowiązkowe praktyki wakacyjne oraz sześciomiesięczną praktykę realizowaną w aptekach. Dyplom magistra farmacji uzyskany na Wydziale Farmaceutycznym UJ CM stanowi podstawę do ubiegania się o prawo wykonywania zawodu farmaceuty.
